Writing Japanese sentences is deceptively difficult, but here's my try at writing sentences that follows the source text as closely as possible.

sentence 1:
The Encrypting File System (EFS) is a feature of Windows 2008 that allows users to encrypt data directly on volumes that use the NTFS file system.　
暗号化ファイル システム (EFS) とは、NTFS形式ボリュームのデータをユーザーの操作で暗号化できる Windows 2008 の一機能です。

comment:
directly を「直接」と訳すと「どんな風に直接だといっているか、間接の逆という意味か？」という不明瞭さをきたす恐れがあるため、「ユーザー『が』」や「ユーザの操作で」などで伝える方がいいように思います。

sentence 2:
It operates by using certificates based on the X.509 standard.　
これはX.509規格の証明書を用いて動作する機能です。

comment:
My view is that これは can be omitted if the first sentence and the second sentence are put together. Assuming that each English sentence "has to be" treated as a sentence in Japanese, which I personally don't think is a good idea, one way to alleviate the resulting ambiguity is to be explicit in stating "It" as これは.

sentence 3:
If no Certificate Authority (CA) is available from which to request certificates, the EFS subsystem automatically generates its own self-signed certificates for users and default recovery agents.
証明書を取得する認証機関 (CA) が特にない場合には、ユーザとデフォルトの回復エージェント用の自己署名証明書をEFSサブシステムが自動的に生成します。

comment:
おたずねの箇所はここのavailableの訳し方ですが、認証局を利用できない事情は技術的なものから
支払いトラブル（有料サービスの認証局の場合）までさまざまです。日本語の「利用できる/できない」はavailableよりもかなり白黒表現が強くなってしまいますので、その対策として「特に」を入れてみました。
